The limits are not modifiable by any "file change". These were a heavy hardcoded numbers that required many memory addresses to be changed in the compiled executable. So it will never be possible to modify outside of the Unofficial Patch which changed it natively.

I'm not sure why you need any extra mod? Unofficial Patch has more population options since January 2018: https://ee2.eu/patch/changes/#156024

The Gog version has no differences in game files compared to the CD version, so it was most likely not issue.

Unofficial Patch doesn't modify game engine, as most of things are very hardcoded in game executables.
It's very unlikely that some tweak that you had used before wouldn't work with Unofficial Patch 1.6.

There's file zips/territory.ddf in Unofficial Patch 1.6.
In original EE2 this file is located somewhere in zips/db.zip/db....
So you can edit it normally, however, it gets overwritten after minor updates.
I also wonder if "0" doesn't mean unlimited?

You cannot edit epochs that AI players are able to advance. You only can create a custom game pace, and make epoch advancing and costs super expensive, then epoch up yourself using cheat codes.
